sometimes when doing digital lineart, an artist saves the file that merges all the layers into one.  so when you reopen the sketch and try to color or draw underneath the lines, it doesnt work.  Anything underneath the layer is hidden.  This happens to scanned work as well.  You cant go over the white part of the drawing. 
This tutorial shows you how to color/draw underneath the lines when this happens.  or "extract linework".
